De volledige chloroplast-genoomsequentie van Quercus chungii (Fagaceae)
Quercus chungii FPMetcalf, een zeldzame eik die endemisch is in Zuid-China, behoort tot de stam van de samengestelde trichomenbasis (CTB) in de sectie Cyclobalanopsis . Het volledige chloroplast-genoom van de soort werd in deze studie verzameld en geannoteerd.
Het circulaire genoom was 160.731 bp groot, met een typische quadripartiete structuur, waaronder een groot single-copy-gebied (LSC, 90.140 bp), een klein single-copy-gebied (SSC, 18.911 bp) en twee kopieën van inverted repeat-regio’s (IR’s). , 25.840 bp). Het codeerde in totaal 113 unieke genen, waaronder 79 eiwitcoderende genen, 30 tRNA-genen en vier rRNA-genen.
Genoomsequenties van humaan cytomegalovirus stam TB40/E varianten vermeerderd in fibroblasten en epitheelcellen
De komst van sequencing van het hele genoom heeft onthuld dat gewone laboratoriumstammen van humaan cytomegalovirus (HCMV) grote genetische tekortkomingen hebben als gevolg van seriële passage in fibroblasten. In het bijzonder gaat tropisme voor epitheel- en endotheelcellen verloren door mutaties die de genen UL128, UL130 of UL131A verstoren, die coderen voor subeenheden van een virion-geassocieerd pentamerisch advanced (PC) dat belangrijk is voor virale toegang tot deze cellen, maar niet voor toegang tot fibroblasten. De aan endotheelcellen aangepaste stam TB40/E heeft een relatief intact genoom en is naar voren gekomen als een laboratoriumstam die sterk lijkt op het wildtype virus. Er bestaan echter verschillende heterogene TB40/E-aandelen en gekloonde varianten die een reeks sequentie- en tropisme-eigenschappen vertonen.
Hier rapporteren we het gebruik van PacBio-sequencing om de genetische veranderingen op te helderen die plaatsvonden, zowel op consensusniveau als binnen subpopulaties, bij het passeren van een TB40 / E-voorraad op ARPE-19-epitheelcellen. De lang gelezen gegevens vergemakkelijkten ook het onderzoek van de koppeling tussen mutaties. In overeenstemming met inefficiënte ARPE-19-celinvoer, bevatte ten minste 83% van de virale genomen die aanwezig waren vóór aanpassing veranderingen die van invloed waren op pc-subeenheden. In tegenstelling, en constant met het belang van de laptop voor toegang tot endotheel- en epitheelcellen, misten genomen na aanpassing deze of aanvullende mutaties die van invloed waren op pc-subeenheden.
De sequentiegegevens onthulden ook zes enkele niet-coderende substituties in de geïnverteerde herhalingsgebieden, enkele niet-synonieme substituties in genen UL26, UL69, US28 en UL122, en een frameshift-afknotgen UL141. Van de veranderingen die van invloed zijn op eiwitcoderende regio’s, werd alleen die in UL122 sterk geselecteerd. Deze verandering, resulterend in een D390H-substitutie in het gecodeerde eiwit IE2, is eerder betrokken geweest bij het essentieel maken van een ander viraal eiwit, UL84, voor virale replicatie in fibroblasten. Deze bevinding suggereert dat IE2 en misschien zijn interacties met UL84 belangrijke functies hebben die uniek zijn voor HCMV-replicatie in epitheelcellen.
Sequentiemodificatie op aanvraag: zoek en vervang instruments voor nauwkeurige genbewerking in planten
Tot voor kort was ons vermogen om allelische diversiteit in planten te genereren beperkt tot de introductie van varianten van gedomesticeerde en wilde soorten door te kweken through ongecontroleerde recombinatie of het gebruik van chemische en fysische mutagenen-processen die respectievelijk langdurig en kostbaar zijn of geen specificiteit hebben. Genbewerking biedt een snellere en nauwkeurigere manier om nieuwe variatie te creëren, hoewel de toepassing ervan in planten werd gedomineerd door het creëren van korte insertie- en deletiemutaties die leidden tot verlies van genfunctie, voornamelijk als gevolg van de afhankelijkheid van bewerkingsresultaten op het DNA-herstelpad keuzes die intrinsiek zijn aan hogere eukaryoten.
Andere soorten bewerkingen zoals puntmutaties en nauwkeurige en vooraf ontworpen gerichte sequentie-inserties zijn zelden geïmplementeerd, ondanks het feit dat ze middelen bieden om de expressie van doelwitgenen te moduleren of om de functie en stabiliteit van hun eiwitproducten te manipuleren . De afgelopen jaren zijn er verschillende ontwikkelingen ontwikkeld om aangepaste bewerkingen te vergemakkelijken door de keuzes van reparatiepaden te reguleren of door gebruik te maken van alternatieve soorten DNA-reparatie. We hebben de komst gezien van nieuwe instruments voor het bewerken van genen die onafhankelijk zijn van DNA-dubbelstrengsbreukenreparatie en methoden die volledig onafhankelijk zijn van de DNA-reparatieprocessen van de gastheer worden steeds meer onderzocht. Met het doel een uitgebreid overzicht te geven van de state-of-the-art methodologie voor allelvervanging in planten, bespreek ik de adoptie van deze verbeteringen voor plantgenoomengineering.
Gentelling van doelsequentie-opname plaatst drie volledige genoomduplicatiegebeurtenissen in Hibiscus L. (Malvaceae)
Achtergrond: De grote diversiteit in genoomgrootte en chromosoomaantal van planten is deels te wijten aan polyploïdisatie (dwz genoomverdubbeling). De verschillen in genoomgrootte en chromosoomaantal tussen diploïde plantensoorten kunnen een venster zijn op het intrigerende fenomeen van genoomverdubbeling in het verleden, dat in de loop van de tijd kan worden verdoezeld door het proces van diploïdisatie. Het geslacht Hibiscus L. (Malvaceae) heeft een grote diversiteit aan chromosoomaantallen en een complexe genomische geschiedenis. Hibiscus is ideaal voor het onderzoeken van genomische gebeurtenissen uit het verleden, need hoewel er twee oude genoomduplicatiegebeurtenissen zijn geïdentificeerd, zullen er waarschijnlijk meer worden gevonden vanwege de diversiteit aan chromosoomaantallen. Om de geschiedenis van duplicatiegebeurtenissen van het hele genoom in Hibiscus opnieuw te beoordelen, hebben we drie alternatieve situation’s getest die verschillende polyploïdisatiegebeurtenissen beschrijven.
Resultaten: Met behulp van het vastleggen van doelsequenties hebben we een nieuwe probeset voor Hibiscus ontworpen en 87 orthologe genen gegenereerd van vier diploïde soorten. We hebben paralogen gedetecteerd in> 54% vermeende single-copy genen. 34 van deze genen werden geselecteerd voor het testen van drie verschillende situation’s voor genoomduplicatie met behulp van gentelling. Alle soorten Hibiscus die werden bemonsterd, deelden één genoomduplicatie met H. syriacus, en één volledige genoomduplicatie vond plaats langs de tak die naar H. syriacus leidde.
Conclusies: Hier bevestigden we de onafhankelijke genoomverdubbeling die eerder werd gevonden in de lijn die leidde tot H. syriacus en een gedeelde genoomverdubbeling van deze lijn en de relaxation van Hibiscus. Bovendien vonden we een voorheen onontdekte genoomduplicatie die werd gedeeld door de /Pavonia- en /Malvaviscus-clades (beide genesteld in Hibiscus) met het voorkomen van twee kopieën in wat anders single-copy genen waren. Onze resultaten benadrukken de complexiteit van genomische diversiteit in sommige plantengroepen, wat orthologische beoordeling en nauwkeurige fylogenomische gevolgtrekking moeilijk maakt.
