FGGA-lnc: automatische genontologie-annotatie van lncRNA-sequenties op foundation van secundaire structuren
De studie van lange niet-coderende RNA’s (lncRNA’s), groter dan 200 nucleotiden , staat centraal in het begrijpen van de ontwikkeling en progressie van veel complexe ziekten. In tegenstelling tot eiwitten wordt de functionaliteit van lncRNA’s slechts subtiel gecodeerd in hun primaire sequentie. Huidige in-silico lncRNA-annotatiemethoden zijn meestal gebaseerd op annotaties die zijn afgeleid van interactienetwerken. Maar er zijn uitgebreide experimentele research nodig om deze netwerken te bouwen. In dit werk presenteren we een op grafieken gebaseerde machine learning-methode genaamd FGGA-lnc voor de automatische genontologie (GO) annotatie van lncRNA’s over de drie GO-subdomeinen. We bouwen voort op FGGA (factorgrafiek GO-annotatie), een computationele methode die oorspronkelijk is ontwikkeld om eiwitsequenties van niet-modelorganismen te annoteren. In de FGGA-lnc-versie wordt een op codering gebaseerde benadering geïntroduceerd om primaire sequentie- en secundaire structuurinformatie van lncRNA- moleculen te fuseren .
Als gevolg hiervan worden lncRNA-sequenties sequenties van een alfabet van hogere orde, waardoor begeleide leermethoden individuele GO- termannotaties kunnen beoordelen . Onbewerkte GO-annotaties die op deze manier zijn verkregen, zijn niet op de hoogte van de GO-structuur en zijn daarom waarschijnlijk inconsistent. Het algoritme voor het doorgeven van berichten belichaamd door factorgrafiekmodellen overwint dit probleem. Evaluaties van de FGGA-lnc-methode op lncRNA-gegevens, van model- en niet-modelorganismen, lieten veelbelovende resultaten zien, wat suggereert dat het een kandidaat is om te voldoen aan de enorme vraag naar functionele annotaties die voortkomen uit high-throughput sequencing-technologieën.
Identieke sequenties gevonden in verre genomen onthullen frequente horizontale overdracht over het bacteriële domein
Horizontale genoverdracht (HGT) is een essentiële kracht in microbiële evolutie. Ondanks gedetailleerde research over verschillende systemen, ontbreekt nog steeds een globaal beeld van HGT in de microbiële wereld. Hier exploiteren we dat HGT lange identieke DNA-sequenties creëert in de genomen van verre soorten, die efficiënt kunnen worden gevonden met behulp van uitlijningsvrije methoden. Onze paarsgewijze analyse van 93 481 bacteriële genomen identificeerde 138 273 HGT-gebeurtenissen. We hebben een mannequin ontwikkeld om hun statistische eigenschappen te verklaren en om de overdrachtssnelheid tussen taxaparen te schatten.
Hieruit blijkt dat HGT op lange afstand vaak voorkomt: onze resultaten geven aan dat HGT tussen soorten van verschillende phyla is opgetreden in ten minste 8% van de soorten. Ten slotte bevestigen onze resultaten dat de functie van sequenties een sterke invloed heeft op hun overdrachtssnelheid, die met meer dan Three ordes van grootte varieert tussen verschillende functionele categorieën. Over het algemeen bieden we een uitgebreid beeld van HGT, waarbij een fundamenteel proces wordt belicht dat de bacteriële evolutie aanstuurt.

Mitochondriën bezitten meerdere kopieën van mitochondriaal DNA (mtDNA) die coderen voor 37 genen en hun transcriptie en replicatie worden gecontroleerd door unieke moleculaire codes die verschillen van die in het nucleaire DNA.
Het mtDNA krijgt steeds meer aandacht als een van de kritische therapeutische doelen, aangezien mutaties daarin de functie van mitochondriën aantasten en mitochondriale ziekten zoals MELAS veroorzaken. In dit hoofdstuk beschrijven we kunstmatige controle van mitochondriale transcriptie op foundation van mtDNA-sequentie-informatie met een nieuw kind verbindingen genaamd MITO-PIP’s , die twee domeinen omvat: pyrrool-imidazol-polyamide als DNA-herkenningsdomein en mitochondriaal penetrerend peptide als het mitochondria-targeting-domein . Omdat MITO-PIP’s vatbaar zijn voor afstembaarheid, kunnen ze worden uitgebreid als een synthetische strategie om mitochondriale genen op aanvraag te moduleren.
Volledige genoomsequentie van het stokroosvergelingsvirus, een nieuw monopartiete begomovirus dat stokroos in Pakistan infecteert
Stokroos (Alcea rosea, familie Malvaceae) is een sierplant die veel wordt gekweekt in tuinen in Zuid-Azië. In een mattress van sierplanten in de buurt van het dorp Chakri (provincie Punjab, Pakistan) werden in 2014 stokroosplanten geïdentificeerd die twee verschillende symptoomtypes vertoonden: geel adermozaïek en bladverkreukel. PCR-amplificatie met universele primers amplificeerde een begomovirus uit afzonderlijke nucleïnezuurextracten van afzonderlijke planten van elk kind, maar amplificeerde een bètasatelliet alleen van de plant met de gele adermozaïeksymptomen. In geen van beide monsters kon een potentiële begomovirus-DNA-B-component of alfasatelliet worden geïdentificeerd.
Na klonering werden de genoomsequenties van twee virussen , één van een plant van elk symptoomtype, bepaald en aangetoond dat ze 99,9% nucleotidesequentie-identiteit met elkaar delen, maar minder dan 91% nucleotidesequentie-identiteit met alle eerder gekarakteriseerde begomovirussen, met de hoogste identiteit (90%) met een isolaat van pedilanthus leaf curl virus (PeLCV). Dit geeft aan dat de twee stokroosplanten besmet waren met een nieuw geïdentificeerd begomovirus waarvoor de naam “hollyhock vein yellowing virus” (HoVYV) wordt voorgesteld. HoVYV heeft waarschijnlijk een recombinantoorsprong. De betasatelliet vertoonde de hoogste nucleotidesequentie-identiteit met een isolaat van Multan betasatelliet (CLCuMuB), een betasatelliet geassocieerd met de ziekte van katoenbladkrul in Pakistan en Noordwest-India. Deze bevindingen dragen bij aan de diversiteit van bekende begomovirussen in Zuid-Azië en benadrukken nogmaals de rol van stokroos als een reservoir van het begomovirus betasatellietcomplex van de katoenbladkrul. De resultaten suggereren ook dat de gele adermozaïeksymptomen bij stokroos te wijten zijn aan de bètasatelliet en niet aan het virus.

Micro-organismen die op mariene macroalgenoppervlakken leven, hebben enzymrepertoires nodig om door macroalgen gesynthetiseerde verbindingen te metaboliseren. Deze enzymen zijn biologische katalysatoren die specifieke functionele eigenschappen hebben voor biotechnologische toepassingen. Hier vergroten we het bewustzijn over de reeks enzymcategorieën geproduceerd door de Bacillus altidudinis- stam 19_A , geïsoleerd uit de mariene macroalg Ulva lactuca, zoals onthuld door de analyse van de volledige genoomsequentie.
Het genoom van B. altitudinis stam 19_A is ∼3,7 Mb lang, heeft een G+C-gehalte van 41,2% en bevat in totaal 3.967 eiwitcoderende genen. Onze voorspellende analyse onthulde dat deze genen coderen voor proteasen, lipasen, esterasen en enzymen die betrokken zijn bij de synthese, afbraak en modificatie van koolhydraten. Dit enzymrepertoire kan veelbelovende biotechnologische en industriële toepassingen hebben.

Methicilline-resistente Staphylococcus aureus (MRSA) sequentie kind 28 (ST 28) en spa kind t021 is een CC30, prototype van ST-30, Neighborhood Related-MRSA (CA-MRSA) ( luk S- luk F+). Uitgebreide vergelijkende genomische analyse van CA-MRSA- stam7 kan helpen om hun diversiteit, genetische structuur, diversiteit en een hoge mate van virulentie beter te begrijpen om te helpen bij het visserijbeheer.
